I have built my core unit and the software all seems to be installed and working. Now to add the default 3 footswitches and 2 knobs!  I see that there is already a config file for this configuration in pi-stomp/pistomp/. Am I right in assuming that if this config file is renamed default.config, after backing up the current default.config, then all will be good for the hardware config?

Assuming yes to above: if I use the config file for 3 switches, 2 knobs and exp pedal before I wire in the exp jack will there will be a problem or should I just use the 3 switches and 2 knobs config until such time as I wire in the exp jack?

Yes.  Rename it to default_config.yml

Defining in the config file, analog controls which you don't have connected, will still work, but it will cause the ADC to poll for input that is likely floating and thus constantly changing, causing MIDI messages to be sent needlessly which consumes CPU cycles.
